Ecommerce payout reconciliation: from gross sales to bank deposits

Suppose the processor handled 10,000 of payments this month and the bank received 9,000. That gap is not a write-off, and the 9,000 is not your sales figure. Once you add the 2,000 the processor already owed you at the start and subtract 800 of refunds and 300 of fees, 1,900 should still be sitting with the processor. Reconciling an online store means proving that closing balance, then matching each payout to the bank.

Collect reports from both ends

For the period, you need the order or sales report, refund detail, the processor's activity or balance report, its payout report and the bank statement. Check which account, currency and timezone each report uses. A sale made late on the last day can land in next month's payout without anything being missing.

Roll the processor balance forward

Treat the processor like a bank account that holds your money for a while. This hypothetical example uses generic currency units and leaves out taxes, reserves, foreign exchange and disputes, which need their own lines in real records.

Settlement movementAmount
Opening amount due from processor2,000
Payments processed during the period10,000
Refunds processed(800)
Processor fees(300)
Payouts transferred to bank(9,000)
Closing amount still due from processor1,900
  • The 1,900 closing balance should agree to the processor's own balance on the same basis and date.
  • Booking the 9,000 deposit as sales would hide the 800 of refunds, the 300 of fees and the 1,900 still owed.
  • The 10,000 is payment activity. When each sale counts as revenue, and how tax applies, needs separate review.

Match each payout to the bank

Match payouts by identifier, amount and currency before relying on dates. Check whether each report uses the transaction date, the date funds became available or the payout date, and compare like with like.

Stripe's documentation says its payout reconciliation report can show which transactions made up an automatic payout, but manual payouts do not have that transaction-to-payout link. For manual payouts, rely on the processor balance roll-forward and match the bank transfer separately rather than trying to tie each order to a deposit.

Explain differences by type

Work through refunds, fees, disputes, reserve movements and currency conversions using the provider's own records. Do not assign an unexplained difference to fees to make the totals agree. If you sell through several marketplaces or currencies, keep a separate roll-forward for each before combining them, so a missing payout or duplicate import shows up in one schedule.

Why Form 1099-K will not match your profit

For US sellers, the IRS says Form 1099-K reports gross payments before adjustments such as fees and refunds. In the example, that reporting starts from activity like the 10,000 processed, not the 9,000 deposited or the amount left after refunds and fees. The form is not a profit figure. Use it alongside your records, and do not add sales already in your books a second time because they appear on the form. Not receiving a form does not mean the income is not reportable.

Test it on one payout

Pick one payout from last month and trace it both ways: from the bank deposit to the processor's payout report, and from there to the orders, refunds and fees it contains, or to the balance roll-forward if it was a manual payout. Then confirm your closing processor balance agrees to the processor's own figure for the same date, and log any difference with an owner.
